Can someone explain how we know when to use which Ji?

What do you mean? There are various meanings behind it like ji means earth 地 and it can also be used when speaking about oneself. It could also mean hour 時 or when you mean x - o'clock. There are other variations as well. I'll assume you mean time because that's the most common use for it.

If you're telling the time then you would use it as [number][-ji]

ichi = 1
1 o'clock = ichiji

yon = 4, but you remove the n for this
4 o'clock = yoji

shichi = 7
7 o'clock = shichiji

Counting 10 and above is as expected:
juu = 10
10 o'clock = juuji

Hello Sensei Mark,
Arigato gozamisu.Sorry that I was not clear. I was studying Dakuten and Handakuten and the use of ji or dji.  However,I was also practicing time and your info was very helpful,thanks.So my question is if they have the same sound how do we differentiate?

Oh I see what you're asking now. As far as the sound goes, they are virtually the same in modern Japanese but in some dialects they will be much more distinct. For what the difference in meaning between ji and dji you may like to refer to something called Rendaku. It's a fascinating thing and I think you'll enjoy it. I'm a bit pressed for time but you read about Rendaku here: https://en.wikipedia.org/wiki/Rendaku

Rendaku (連濁, Japanese pronunciation: [ɾendakɯ], lit. "sequential voicing") is a phenomenon in Japanese morphophonology that governs the voicing of the initial consonant of the non-initial portion of a compound or prefixed word. In modern Japanese, rendaku is common but at times unpredictable, with certain words unaffected by it.

While kanji do not indicate rendaku, they are marked in kana with dakuten (voicing mark).
